confocol microscope can be used to scan thin layer and reconstruct
3-D distribution, but the laser energy is not good for perserve of
your sample. Aslo, flurorescent staining is necessary because it doesn't
do bright field image.
I don't know about deconvolution microscope.

I worked on both, confocal only take a thin layer of image, while
deconvolution takes whole image and use algorithm to clean up
the pic.
as to which one is better, it is definitely a case by case thing, I did
whole mount life sample on confocal once, it was ok... I never
tried it over deconvolution though.
some deconvolution can give a pseudo image after strong calculation, however,
it will totally be your call as to take it or not.
