You can do it online.
(1)Do protein sequence alignment using ClustalW:
http://www.ebi.ac.uk/clustalw/
(2)After you get the sequence alignment file, then
change it to a shading style(for publication)
alignment using BOXSHADE. The output file type
should be "RTF new". RTF is a word document type.

(3)If you want to show the alignment in a powerpoint or
publish it as a pictu

I like ESPript. you can do it online, or you can install it
on your PC to do it. It is very useful.
http://prodes.toulouse.inra.fr/ESPript/ESPript/
you can get PDF, PS, TIFF output formats. I usually choose
TIFF (which is big in size) for better quality.
