如果研究signal transduction pathway B
如果gene A activates pathway B, let's say in 1 hrs. but gene A could
possibly activates other unknown pathways. Treating cells with A leads to a
certain cell phenotype.
knockdown an essential component of transduction pathway B blocks this
phenotype induced by A.
Can I say that the cell phenotype induced by A is due to activating this
transduction pathway?

The answer is no. What you're doing is a typical genetic epistasis analysis
. Here's a nice tutorial --

It's a bit long and may be intimidating, but epistasis is the core of
genetic analysis, be it applied to developmental biology, cell biology,
cancer, or the likes. So you'd benefit in the long run to understand it
once for all.

I guess you need more evidences to support this hypothesis. Does enhanced B
pathway photocopy the phenotype resulted from A treatment? Can you block the
phenotype resulted from A treatment through modulating other B pathway
components?

You can say: the effect of A is at least partially due to its activation of pathway B
