Just ask their department, if they accept it, then it is fine. Otherwise, email first, then fax the paper copy, then DHL the paper copy in a sealed envolope. If you like to pay the money, it will not be lost.

Don't worry. If the the department agree. Your current advisor can even give them a phone call (hmm, this might be not true), but any way, just ask their secretary, if they accept email or fax, then it is OK. (No many ph.d. programs officially accept email recommentaions, you can see that from many application sites.)
