I will have a F in my transcript this semester. My status will change from
F1 to H1b this December, so I don't have a chance to retake this course.
Will this affect my h1b application and green card application years later?

ususally for fresh graduate, you need to submit transcript to USCIS for H-1B
application, but F only affects your GPA, not your H1B, as long the
position meet the requirement of H1B, the officer will not decline the
petition just because of the F(probably the officer even did not look at the
transcript) It won't affect green card at all.
