You should tell your boss before they started to apply I797 for you.
They can do that at the same time.
If you have got your I797, I guess ( only guess ) you need to wait
untill you come to here --- I can't figure out how your wife gets her
passport at this time. BUT, anyway, nothing to lose to give it a try.
