How should I reply? The company is in San Francisco. I am in a small city of
central USA. Does the HR think I am in San Francisco?
Thanks for completing the online programming test. After reviewing the
results we'd like to move forward with bringing you onsite for your
interview! Please let me know of a good day later this week you can come
in to meet with some of the engineering team. I've looped in our Recruiting
Coordinator, AAA, as she will be scheduling your onsite interview, so please
reply to us both.
Please note that you will be here anywhere from about 2-5 hours.
Typically,our onsite interviews begin around noon.
If you have any questions please let me know.

Yes. I want to go. But I am thinking that the HR might make a mistake and
thought I was in SF.

I just try to be not rude to reply to her. I am a noobie about job hunting.
That is why I
try to get some advice from experienced people.

the email doesn't show any sign of HR misunderstanding you.
in your reply, just tell them where you'll be flying from, and ask if they
can book a same day round trip for you. the HR will decide if they want to
cover the costs, and address any scheduling concerns.
don't forget to express how excited you are about the onsite in your email

I did expressed my excitement. This is my first onsite. I asked
them whether they will reimburse me.
