Is it possible to file a H1-B with a non-profit research institute and an
EB1-B with a for profit company? These two entities are closely working
together. Thanks!

Yes, if your future EB1-B job is offered by the for profit company, and your
H1-B job is offered by the non-profit research institute.

FYI..
I just consulted a lawyer, and it is ok to do so since the EB1-B is for
prospective employer.
