I guess the apitope of the peptide will just rely on a few amino acids, so I
don't think the struture prediction is of critical importance.
If the peptied of the interest has few siquence similarity, then just use the
whole peptide to immune the rabbit or mice. however, if there is amy
siqnificant sequnce similarity to other proteins, you need to use the part
that are not conserved to immune.
BTW, if you want predict peptide structure, SWISS-PROT is a good place to
start.

on the surface of the protein. Otherwise, your antibody is not gonna work
cause the antigen is buried inside. So knowing the general structure topology
of the protein is important. But I doubt there is a good way to predict
structure since the protein's function is unknown. If this protein has
some homologues, you can compare the different proteins and find conserved
